After talking to SGM Zadraes, it's not possible within the current autoloot system to have a separate autolooting gem pouch or the ability to toggle individual autoloot containers.
Ndin's suggestion to "FILL my <gem pouch> with my <autoloot container>" is the best work around for the time being.

That's what I meant by moving it manually. It's just easier to do STOW GEM since you're going to have to do a FILL command anyway. I.e. a lootsack doesn't save you a command for gems right now, it just shifts the command to a different one. An autoloot gem pouch would have no command needed.

Auto-loot picks up coins instead of putting them in the pouch. And crafting can sent the unused part of an ingot to your primary stow container if there's room. Is there any way auto-loot could send gems to your stow container for gems?

Not really. You need to stow gem for EVERY gem that way. Just do fill every couple of minutes and you'll be fine, and using less commands.

-Heighten Pain
-Divine Armor (or something similar)
*mirror medium blunt
*stamina stealing rags for weapons
*Backfire and or backlash absorbers
*widget to heal nerve damage from casting
*Training widget for stealing
*A new katana
*A wand that increases stats for a time (work similar to the spell wands)
*3 different wands that increase protection, absorbance, or both for all worn armor (could have 1 for protection, 1 for absorbance, and 1 for both)
*T6 blunt tipped blowgun darts
*A version of the items that are raffled off for regular sale. They can have a large markup but it would be nice to not have to rely purely on chance only.
*house furniture with 100 item capacity that goes in the misc furniture slot
*regen items for right eye and or both ears
